I'm trying to copy the contents of my STfm Syquest drive onto my Milan.
SCSI is plugged in and Milan set to 25MHz, SCSI doesn't like 30MHz
When booted up, hdrutil can see the Syquest, it's listed under Devices but the partitions don't show up in the drives window.
I have been booting with the Syquest powered down otherwise it tries to boot from it. It currently has HDDriver 7 and it hangs when it detects the IDE drive in the Milan.
Maybe I should upgrade it to 12 before trying to connect it ?

SCSI with the Milan is special because it is managed by the SCSI Driver for the Milan (by Michael Schwingen). HDDRIVER makes use of this driver, but HDDRIVER itself is totally unaware of how SCSI on the Milan works.
Do you see the Syquest in the HDDRIVER boot message, or only in a BIOS boot message?
In order to use the Syquest with HDDRIVER or HDDRUTIL, its SCSI ID has to be configured with "Devices and Partitions" and ast least LUN 0 has to be enabled. Is this the case?

The SCSI bios detects it, if it is powered I up.
Then the ide drive is listed, then HDDriver 7 starts, the ide is listed again and then it hangs.

I missed that you are using HDDRIVER 7, because I did not expect somebody to use such an old release. HDDRIVER 7 just had preliminary Milan support, and only later versions make proper use of the Milan's SCSI Driver. Furthermore, and this should not be a surprise, HDDRIVER 7 is not supported anymore. Remember, it is more than 25 years old.
Since I know that you also have HDDRIVER 12.5, please use this up to date version. If there are any issues with this release, please get back to me.

I was surprised that it tried to boot off the Syquest first.
I definitely have the IDE partitions 2.0 to 2.4 above the SCSI ones 1.0 to 1.2
I will update and try again.

Assuming that you are still referring to HDDRIVER 7 when you say it tried to boot off the Syquest first, I am also surprised. On the other hand, I really do not know anymore how exactly HDDRIVER 7 behaved with Milan SCSI.
At that time it was clear right from the start that HDDRIVER 7 would only provide a temporarily solution, because HDDRIVER 8 was in progress but not finished yet when Milan SCSI (or the Milan itself, I am not sure anymore) became available.

Regarding the boot drive on the MIlan: Just like with an Atari, the decision from which drive to boot is always made by TOS. The hard disk driver software is not involved because it has not been loaded yet. A standard TOS version first tries to boot from IDE, then SCSI, then ACSI. With the Milan's TOS it might be different.
With HDDRIVER, what you can do (both on the Milan and on an Atari) is to configure the order in which HDDRIVER scans the devices for partitions. This is independent from TOS. You can, for instance, have HDDRIVER scan SCSI or ACSI devices before IDE devices, so that drive C: is located on a SCSI or ACSI device, and not on an IDE device. The manual in the "Devices and Partitions" chapter explains the details.
But be careful: If you boot from IDE and disable all IDE devices with "Devices and Partitions", there won't be any partitions for your IDE drive. Even the HDDRIVER boot partition (the one TOS loaded HDDRIVER from) won't be there in this case.

I made some progress.
With careful timing I boot the Milan with the EZ disc ejected.
The Milan recognises the drive, the HDDriver starts and waits for the EZ so I push the disc in. It's recognised.
Once at the desktop I run HDRUtil and I can see the partitions.
Saved the settings to the IDE C: drive and rebooted.
I had a few crashes and semi lockups doing this.
Once restarted the partitions mount to the desktop.
I open one and can see folders but when I open the folders I get a TOS error 37 and the folders show as empty. After a few tries out crashes or locks up.

I might try booting in tos in case the Mint partition set up (long filenames) is upsetting it.

I suggest that you run a read test with HDDRUTIL. Looks as if the partitions are found, i.e. an issue with HDDRIVER is unlikely. Remember (as mentioned above), all the SCSI communication on the Milan is done by the Milan's SCSI Driver, not by HDDRIVER. HDDRIVER calls the SCSI Driver, which is responsible for dealing with the Milan's SCSI hardware.
This mechanism is the same as the one used to access mass storage devices with USB, MagiCMac, MagiCPC and with the SCSI Driver for Linux, which is supported by Hatari and ARAnyM. In all these cases there are hardware interfaces not managed by HDDRIVER, but by SCSI Drivers that know how to handle the interface they are resonsible for. The SCSI Driver page provides more details.
